Damn, this is annoying.
For some reason my Macbook is incapable of correctly storing the password for my FON access point. If I add it in System Preferences as a preferred network, it doesn’t connect correctly and looking at the console I see:
2007-02-24 12:56:31.789 AirPortCfgTool[8785] Error: SecKeychainFindGenericPassword err= -25294 ( =0xffff9d32, secErrStr=The specified keychain could not be found. ) (current= MyPlace)
and
Feb 24 13:03:32 Behemoth /System/Library/PrivateFrameworks/Apple80211.framework/Resources/airport: Error: WirelessAssociate2() = 88001008 for network MyPlace. The connection failed due to a wrong password.
… but if I select “Other…” from the drop-down Airport menu and enter the details there, it works just fine.
Some screwed up config file somewhere?
In the end I worked round it by renaming the Access Point in the Fon router’s configuration.
And it’s not just the Fon router, by the way. I’ve been seeing similar problems with connections to the office network recently. You can bet I know the 10 digit pass keys off by heart by now.
This is yet another time when I wish I could slap Apple for all their “it just works” gloating. This is the level of tedious muppetry that I’d expect from a Windows box.

I have had the same issue, but only after I installed the MacOSX10.4.9Intel and AirportExtreme2007002 updates. If I switch profiles and try to connect to an access point (using WPA2 Personal Encryption) which is stored in my “Preferred Networks” my Airport MenuBar Icon flashes on and off. The only way I can connect perfectly is if I delete all the saved Preferred Networks and then, like you, connect via “Other” from the Airport MenuBar Icon. This has to be re-done if I put the computer to sleep or restart. Upon wake or login where normally it should quickly connect back up to the access point, I get flashing on and off!
I think this problem is a Keychain, Kerberos, or some other encryption library problem. In the past when I had a problem with SSH giving out “Segmentation Fault” error I followed some instructions to use Pacifist to re-install the Kerberos Framework from the 10.4.7 Combo Update Package. Have you done the same, or anything similar?
Also, I’ve recently been having problems with my BatteryStatus MenuBar Icon not updating itself, unless I switch it between Icon,Time, or Percentage?
